Op, what was the initial problem with the watch for you to open it up and remove the movement.? The keyless work sounds screwed up as suggested above, but knowing what else was wrong with it for you to open the watch up and take out the movement will help diagnose anything else.
Did you open/work on the watch is a dust, hair free environment?
I find where a tube is too small for the case hole, I use my staking set to flare the tube end that goes into the case hole, and bond it in with JB or other known industrial strength adhesive, this give a much stronger hold in my experience.
Sure looks like a TC mid-case, but unsure which version, but nevertheless, a genuine 3135 should just drop in, so too a Yuki 3135, so a little unsure as to why your stem alignment is out. Is your dial fitted flush to the movement, and not raised at any point?
Its not resetting correctly, the hammer should be as shown earlier.
I'm guessing you mat have a faulty/defective Hammer Spring

Did you try to reset the chronograph? The reset hammer is still in the open position, and not reset. I could get it sorted for you, but I'm in Europe, not US.
